From the airport to Selçuk you take the İzmir–Aydın motorway; most of the route is motorway, so the ride is comfortable. Ephesus and the House of the Virgin Mary are at different locations, so if you want to see several sites in one day, an hourly vehicle may be more practical. You can be dropped at your hotel or right at the entrance of the archaeological site.
